I would like to use two VNH5019 Motor Driver Carriers https://www.pololu.com/product/1451/resources instead of the Dual VNH5019 Motor Driver Shield https://www.pololu.com/product/2507/resources to control two motors.

Is it possible to use the Dual Motor Driver Shield library for the two Motor Driver Carriers as long as I match the I/O pins?

Yes, you should be able to use that library as long as you match the pins to those specified in the library, like you mentioned.
