There are 2 large holes for mounting the VL53L0X.
Are the mounting holes connected to internal ground planes or traces of the internal PCB?

Those are mounting holes, and they are not electrically connected to any of the board’s routing. The design and manufacturing process for these carriers have not changed in any significant way since their release, so I would not expect you to start experiencing new problems with them now. Can you provide more details about the specific problems you are having and post some pictures of your setup?
