Would the Pololu IR Beacon Transceiver be the best option to allow a mobile robot to find a fixture in a space?
If used for this purpose, Would I still need 2 of them?

Since the modulation freq is 56kHz, could I just have an emitter flashing at that freq on the base station? Obviously, the turn-key solution is to just have a second beacon on the base station, but for cost savings I’m looking into just having the bare minimum components in this system.

It sounds like our IR beacons should be pretty well suited to the application you have in mind. However, note that there is more to what they use than just a steady 56 kHz signal, so that would not be enough to allow a single beacon to work.
