I would like to use standard vinyl standoffs for mounting the JRK 21v3 motor controller board. Can I drill slightly larger holes into the existing screw holes ?

As long as you’re careful not to drill through any traces or into any components, you should probably be fine. Alternatively, you can find screws and standoffs or spacers of the right size on our site here (the mounting holes on the jrk 21v3 are sized for #2-56 screws).
